You are on the right track. As you can see by the comments, most (if not all) of the people making comments are saying "if you are going to do it then do it right" and "if you are going to replace part of the deck then do the entire thing". These are all very valid comments and I am in agreement BUT you are thinking clearly about the investment you want to make in the boat that only cost you $3k.
The bigger question at this point is how long do you plan on keeping the boat? If your answer is "I want to get another season or two out of it" then don't spend more than a few hundred dollars on a cheap tarp and patching the deck. If you boat has good bones and the engine runs OK and you plan on restoring the boat (replacing furniture, carpet, etc.) over time then strip the boat and do the deck and carpet right and buy a good cover.

If you are happy with it and plan to keep it I would go ahead and do the whole thing. Then it's done and won't become a problem again in 2 years. Good luck with whichever decision you go with.

Katie... I hear you about the cost of the cover, but you don't have to spend a grand on a boat cover... take a look at pontoonstuff.com they're most expensive and best cover for your size boat is around 260 bucks... plus use the promo code " forum 10 " and get an additional 10 % off... something to look into.

The universal cover I bought came form Vortex Direct and cost 264.00 IIRC it is made from an extremely robust 1200 denier material and fit the boat as well as a semi-custom cover could with its elastic bottom fitting all the way down to past the deck edge.... It would only take a couple of bows or some PVC pipe to tent it enough to shed water.
